Is it safe to play the final scenario? Or does it contain unshown stuff for the tv series?

The stuff happening in the North in the current season isn't really in the books and the mod is based off the books. You'll have the Boltons in charge, but Sansa isn't there. If you plan on reading the books, it will spoil it... especially in the Stormlands and the Vale. Nothing will be spoiled for the TV show, though you may be confused as to what happened in a few areas and who a few people are.

Furthermore, at least one major plotline has been either cut or greatly delayed and changed in the tv series entirely.

It remains to be seen if such characters that have been cut from the show are going to be in any way even relevant by the end of the books. I would wager they won't.
Current Game of Thrones season has little in common with the book(and AFFC AGOT scenario) so there is almost no spoilers
