Okay, I'm playing DV 2.1 beta with DVIP, DVIP Addons, and the DVIP Wales pack, and I started a game as Duke of Gwennyd. Since I had a claim on the duke of Deheubarth, I started a war against them about 3 years in. I completely invaded both of his counties and went to the sue for peace screen. The only thing I could ask for was the duke of deheubart title, I couldn't vassalise him or anything, so I took the duke title and took 58 ducats. I assumed that since I'd be duke over him, that'd make him a count vassal, but no. I got his bishopric vassal as my vassal, but he continued to be a 2 county sovereign count. How do I make him a vassal? Do I have to invade him again as a count so he can be my vassal, since we were both dukes back then? Is that why? Honestly I can't tell. Can a Duke vassalise another Duke and take his Duke title away in the same peace treaty?

Correct. You can not vassalize someone of the same rank. IE - Count can't vassalize a Count, a Duke can't vassalize a Duke and a King can't vassalize a King. (Some exceptions do happen due to bugs/quirks in the game).

When it comes to the resulting count becoming independent after taking his Duke (same happens for a King) title away, the game isn't always consistent. I've had occasions when the new count (or Duke for a King title taken) become my vassal after the peace treaty and other times they became independent.

On the other hand, when you take his Duke or King's title away in a peace treaty, you do get all of his current vassals. Supposedly, FE - if you leave him titles equal to yourself, you only get those vassals that naturally belong to the title you took while he stays independent and keeps the rest of his vassals - but again, bugs/quirks can change that. I'm currently playing a game starting as Duke of Lombardia. When Germany finally splintered, another vassal took the German title leaving von Franken with Burgundy/Italy (by that time I owned half of Burgundy and a good chunk of Italy and refused to help or interfere even tho I remained a 'supposedly' loyalist vassal of him - hehehe - I faithfully mobilized my personal troops when asked but they stayed put). Once I got enough to finally usurp Burgundy and DOW'd him, after the peace negotiations, I somehow ended up with 'all' of his remaining vassals (even his German/Italian ones), the Italy crown disappeared entirely and he became a Count vassal of mine - even tho he wasn't in the Burgundy territory).

While I haven't experience any of the weirdness in the last chapter of GJScarrits post, the above quote is very true. Sometimes when you strip their main title (which their remaining titles 'belong' under), they'll be vassalised automatically like all the other remaining vassals of that title, and sometimes they'll be independent.

If you can afford the prestige hit, just declare war again and force-vassalise them right away while you have the advantage. If you don't want to do that, independent counties/duchies tend to pledge to their natural liege sooner or later anyway - probably once one of the rulers involved has died. This can even be silly sometimes, with France splitting up into 5 or more about equal-sized independent duchies with one faction holding the king title, then once someone else usurps the king-title or the king dies and an infant or a nobody succeeds to the throne, everybody repledges within a week or so.
 
Ty, for the answers. I'm not used to it since I always start as a king. I just cheated and offered vassalisation after I beat him and took his duke title. Also, how do I get guys to accept offers of vassalisation if i'm NOT cheating. I was friends with 2 other counts and had alliances with them for like 10 years, and they never pledged, so I just cheated to make them vassals.
