I just came back to this after a while and find that the RC Commander is now useless as a mobile commander. Whenever I order the RC to move while it has drones, the drones refuse to enter the RC and thus just freezes in its track. If I keep telling it to move, the drones then are unassigned from the RC. I thought about using the drone pre-fab option but it doesn't work either, the drones simply don't appear.
 
Use the manual drone enter/exit option, perhaps?

Also, I've never had a problem with this, but the minimum distance I have it move is at least a full screen width, often using the zoomed out map.
 
I've had a similar issue where my rover fails to pick up it's drones. Worst case I've sent one across the map to fix another rover only to find when it got there that it had no drones with which to work.

Was thinking of reporting it in the big section.
 
An update, after turning off all mods I had and starting a new game, the RC seems to be behaving normally again although it still ditch any attached drone when i double click on the move target. My suspicion is from the mod that automatically reassigns drones based on load.
 
I have had this problem. I also have the drone load mod loaded.

The only solution I have been able to come up with is to scrap it and buy a new one.

I have had it where I could only move the controller very short distances (like the vehicles own length) which is really annoying. I think drones get stuck in some kind of limbo when being reassigned. Probably a drone is being reassigned and then has a pathing problem so never arrives, which just up sets everything.
 
No mods here, talking about the vanilla game. The problem with the drone commander is the same as it was from the game release : when you tell it to move, it doesn't reacts immediately as it wait for the drones to get back in before moving.

However, if you click again during that phase (including double clicks), it forces the move and departs immediately. If there are other drone controllers in the vicinity (hubs, rovers, rockets), they will get the abandoned drones assigned. If not, the drone will be stranded where they are until a drone controller has them back in range again.

This is just an interface thing, and once you know how it works, it makes perfect sense. But when you don't, Issuing a new command when your rover doesn't seem to react immediately is what is breaking the feature for you. It's a common reaction though, I guess the interface of the game is mostly intuitive enough that you don't look for what you might have missed when it doesn't behave as you thought it would, but assume a bug.

You can also issue the recall order manually before moving, to make sure you're not missing any drone.

I had a bug (or what looked like one) with unassigning/reassigning drone prefabs in a previous build, but I didn't see it again for a long time.
 
@Athmos is right, it works that way, as he described.

But, I have seen a bug about Mobile Base - it gets stucked after clicking 'move drones in' , 'move drones out', 'go different spot' and custom randomization of that operations - the finish product of this is = Mobile Base get stucked without any drones - they have vanished (but not at all, only on that vehicle). I have seen that on fight with ground-miner aliens, when I have to move around map and destroy them. Reassigning a drones and assigning them again to different Mobile Bases, and moving them made me crush 1 of 5 that wheel-bases, and there was nothing I could make to move that vehicle, only salvage.

But, again, there is a bigger thing - when You have a lot of drones assigned to vehicle, and, as @Athmos said before, i click to move the vehicle, the drones in first phase starts to come back to car. Sadly, the signals to drones to come back stops quicker that drones has opportunity to actually came back in, and some of them leaves there where they were staying because Mobile Base started to move and didn't wait for them.

Sad, pour, abandoned drones :(
