Could be that he's a sea guy, and you're looking on land or vice versa. Worse case is that the game displays the highest-ranking leader, so your excellent explorer may be buried under a crummy general.

Second question; in one case it told me a commander had arisen in a province where there was no army or navy, and I still couldn't find him. What should I be looking?

Click on the army where the commander should be.
If you want to have him commanding the entire army, click on the golden arrow next to the current commander's name. This will change between the commanders that are stacked with the army.

If you want to have each commander leading separate army, just divide the army (by clicking on the "divide" button - I don't have an English version, so I do not know exactly what does it read - it is in the lower left corner of the army windom). Now you have two armies (each one equaling half of the previous army) with each commander commanding each one of them.

Often I'll get a message saying a given commander has popped up in province X. Then when I go there I can't find him. What gives?

He should either pop up in the province with an army or if not, have a small army with him. I don't know why you can't find him - perhaps it is a bug.

I don't think this works (haven't check though). At least in the BG it was always the highest ranking officer that lead the army, and his values ysed for combat (this does NOT apply to the siege value, where the highest value is used).
To get a lower rank general to lead an army, split him off and reoragnize so that the higher rank is left with only 1000inf and move him away.

?? never seen that, shure your looking at the right place ?
Anyway, check in the ledger for him. Will give you a clue for where you should be looking (land or sea).
 
I have the oppo problem

Like I said... Playing England GC 1648. Monk appeared twice as both general and admiral. Beinga genrous sort, figured they must be twins. But two Prince Ruperts have just appeared simultabeously. One in Mobile, a general, one in Wessex, an admiral. Now Ive heard of him, there definately wernt two. Is this common? / a know issue?
 
I'm pretty sure highest ranked leader is always used. I've tried "replacing" the commander via the gold arrow, and looked later to find the other leader back in charge. The "split" button is the only recourse.

There are two Monck's and Prince Rupert's in the game, at the same time. Don't know about the historical aspect to this.
