papal controller status lost on "re-election"
The following happened to me in a recent game:
I was papal controller for some time and didn't care much because my court was large enough and the pope did not have enough prestige to excommunicate any one. Then the pope dies, a new on is elected (with a lot of prestige), the message pops up that I am the new papal controller, but I am not! The nice cross on the character screen disappears and I am no longer able to excommunicate anyone.
I saved the game, and the nice thing is the problem disappears on reload. As papal controller is checked on game start, maybe the problem is that in mid-game the new controller is assigned before the old one is removed. That way, if one is "re-elected" one looses the status on the second pope, gains it again on the third, ...
I thing that happened in my game, but as most popes where useless I didn't pay much attention to it until the one where I realized the problem.

lenny
