what happens to countries who have a war that lasts more than 2 years or more with you.?

Spain and England wants things to return back to normal after declaring war on me and sending hordes of armies down my throat. Will I make their riot percentage go up by refusing their proposals.?

It should cause their riot percentage to increase due to war exhaustion but it will also cause your own to increase for the same reason. To see the effect select a city capital building and hold the cursor over the riot percentage line. It will eventually give you a breakdown of all the modifiers include war exhaustion if you have been at war long enough for the effect.
 
If you have a higher stability than your enemies, this can be an effective way to ruin them. Eventually, revolts will break out there before you are affected. It's also nice if they get involved in new wars while they are at war with you, because even if you make peace, the war-weariness carries over into the new war. I have seen Spain ruined early in the GC by this as Sicily, Aragon, and Catalonia became independent.
