One of the most annoying things was to constantly have to switch between notepad++ and windows explorer to find/manage/open files.

But turns out notepad++ has an integrated workspace/project view. I created a mod project and a vanilla project:

Go to:

View -> Project -> Project Panel 1

New Workspace

Add New Project -> rename to "mod"

Add Files from Directory... -> select C:\Users\USERNAME\Documents\Paradox Interactive\Stellaris\mod folder

Add New Project -> rename to "vanilla"

Add Folder -> common
Add Files from Directory... -> select C:\Program Files (x86)\Steam\SteamApps\common\Stellaris\common folder

Add Folder -> events
Add Files from Directory... -> select C:\Program Files (x86)\Steam\SteamApps\common\Stellaris\events folder

Add Folder -> gfx
Add Files from Directory... -> select C:\Program Files (x86)\Steam\SteamApps\common\Stellaris\gfx folder

Add Folder -> interface
Add Files from Directory... -> select C:\Program Files (x86)\Steam\SteamApps\common\Stellaris\interface folder

Add Folder -> localisation
Add Files from Directory... -> select C:\Program Files (x86)\Steam\SteamApps\common\Stellaris\localisation folder

The only annoying thing is now to create new mod files and update the project view.
