Maybe this is a technical issue, maybe not
DV + latest beta, Win 7-64

So, only about 100 years in, and the game is really slowing down (when i start a senaro everything runs by very fast but gets progressivly slower with time), so much so that the game stops for several seconds at the end of each month, and autosaves can take several more seconds.

Now my computer is only 5 month old, and is in lack of a better word; Powerful as heck, yet this game is just slowing down so much.

Any suggestions? or is this "normal"?

The further into the game, the more 'characters' there are, so the harder the game works when it runs, saves and does it's maintenance. The end-of-the-month slowdown is normal, that is when the game does it's programmed cleanup (deleting characters who have died and have no living descendants/etc). I usually can get through about 200 years or so before my game gets unplayable (as in everything gets too slow which ruins the enjoyment factor), but my computer (I'm sure) is a lot older than yours, WinXP here. Maybe your 'enjoyment' thresh-hold is lower than mine, if you start noticing it at 100 years while I don't care until 200 years.

it's still playable, it's not that big a problem, just annoying at this point.

I guessed it had something to do with all the characters, as I know that there are slowdown isues with some mods in EU3 that have more countries then the normal game, and thus much more info to keep track on (WWM).

Bugger though...

If you don't care about all the dead characters in your game, you could check out the mods subforum for one of the save game trimmers made to specifically address this issue. I've never used one, but from what I understand, it goes through your save game and deletes dead characters to help increase game performance again.

Edit: Here's the thread I was thinking of offhand - Rudy's Savegame trimmer for CKDV

One issue is that it doesn't matter that much how new your computer is, because I think CK only uses one core of a multi-core processor (eg. I have a quad-core processor, 1 year old computer at the end of the summer). That's a big thing, another is that you might want to check that your computer isn't on any sort of power-saving mode that would limit it's processing power (I have this on most of the time when just hanging around in Windows or online, for less fan noise). I know my EU3 takes over twice as long to start up if I don't disable the "economic" mode.
