(3.7.2, e793) Payback origin not finishing properly

Please explain your issue is in as much detail as possible.
The Payback origin does not finish accordingly. I defeat MSI took all there planets and even got the message that is send automatically when an empire is destroyed. But I did not got any achievement or the bonus you get when finishing them of.
Speculation on my part. The had a Scholarium vassel at the time of their destruction maybe it had something to do with it? If that matters the former Scholarium is now my protectorate (the bigger of the two protectorates)
Steps to reproduce the issue.
I starting another playthrough with the payback origin with the same empire etc. and see if this occurs again.
