Please explain your issue is in as much detail as possible.
If you destroy the star system with Star-Eater, the Unbidden portal will be destroyed as well, but will not register as destroyed in Situation Log.

I'd imagine this happens for other similar situations (Contigency, Grey Tempest), but I did not test it.
