So, I installed Stellaris on my Linux machine, and saves refuse to sync in Steam. How can I fix this problem?

This sounds like a Steam issue. Are you getting any error or something?
Have you put steam.exe , stellaris.exe and paradox launcher.exe in your firewall exceptions list?
