Please explain your issue is in as much detail as possible.
Military ships stop following science ships after the science ship moves (hyperlane) to other systems. Progenitor hive's given debuffs to civilian ships requires the extensive use of offspring ships following civilian ships. The process becomes tedious when you have to make sure that ships are following eachother every single jump, or these ships are severely crippled. This was not a problem in the previous versions. Maybe the issue is a change in the behaviour of military ships not being able to enter unsurveyed star systems?

Steps to reproduce the issue.
1.Choose progenitor hive origin.
2. Order a science ships to survey UNKNOWN star system and move to it but dont yet jump.
3. Make an offspring military ship follow it and observe the behaviour of the military ship.
4. Move the science ship to the unknown star system and the military ship should stop following after jumping to the new system.

This is happening to me also. 3.8.2 on Steam, no mods, but for me follow orders fail when ANY lead ship enters a hyperlane.

I usually assign fleets and at least one army to follow a lead fleet and all followers lose the follow orders whenever the lead ship jumps.
 
Produced Armies set to reinforce ur main army also lose the order one this army lands on a planet. And even if it disembarks the button to gather newly created armies there is not activated anymore. Turns this feature more in a hindrance than help as it creates a path of single armies sitting around idle.

Also having ur admiral die can cause the fkeet command limit to lower. As a result their fleet spits out the excess ships while pathfinding. Causing ships to randomly be left behind. On top of this if a fleet whose fleetcap got surpassed by an admiral is destroyed, or the admiral is gone it cannot reinforced/rebuild at all anymore until u micromanage the shipcount under the new cap.

There is currently a lot wrong with pathfinding an shipsxnot following/stopping to follow/reinforce.
 
Also happens with regular Empires for me. Since the 3.8 update I have noticed no ship or fleet would follow another ship or fleet beyond the exit point of the jump towards the next system. Doesn't matter if done by Hyperlane, Hyper Relay or Gateway.
 
I had the same issue. Experienced with both a fleet and an army fleet following another fleet, but losing their command through a hyperlane jump. Definitely makes the game a bit more "manual" if you have more than a couple of fleets and don't want any of them to get caught out alone.
