Stellaris [3.8.2] [947b] Taking over as a player of the A.I. rebellion does not follow current gestalt council

Please explain your issue is in as much detail as possible.
While attempting the achievement machine supremacy, the A.I. empire that spawns from the situation that the player takes control does not have a proper ruler or council. All of the nodes for a gestalt council were unavailable. Another issue is that depending on where in the 5 year cycle of ruler refreshes the situation finished, you can end up waiting up to 5 years before you can higher any other leaders. The ruler in the two instances that I finished the situation was set as a scientist, with only one extra scientist provided. The empire also did not get the living metal technology despite having researched it as the creator empire. I finished the game by the become the crisis perk and blowing up the galaxy so my save may not be of much use.
Steps to reproduce the issue.
Set up the machine uprising situation which happens after the midgame and requires the creator empire to have researched either the sapient combat simulations or synthetics technology, the creator empire not having the flesh is weak ascension perk, having at least 25% or 75 of the empire's pops to have the mechanical trait (I had both be true), have artificial intelligence poly set to servitude, and Robotic workers policy set to allowed. Finally at the end of the situation choose to play as the machine uprising.
