I've got this problem as well. I started in 3.8.1 then changed to 3.8.2, as well as using mods so I wasn't sure if it was a bug.

Assigned an envoy to spy on a pre-FTL I encountered early on, then when I go to remove them neither the envoys screen or right clicking on the envoy in the espionage window which I think should remove them as well works, no response. Is there any way to get my envoy back? Now I'm afraid to use them at all.

You can't remove the envoy but you can assign an envoy another job. That works for me.
