Please explain your issue is in as much detail as possible.
The terrain is flat but you can't build on it because the the game complains that it isn't. See the image: you can see the dome outline going under the terrain. But you can't flatten the terrain because the game thinks it's already flat.
Probably there was a mountain before and it didn't flatten correctly.

To add to this, every time I "flatten" terrain, it creates a flat area with an uneven border around it of 1-2 tiles. When I flatten the border area, it creates another flat area with another uneven border around it.

The tool itself is bugged.
