Tom, you got it backwards. The way it works is that provinces of the state religion are much more prone to revolt then provinces of other religions

I has the quite funny (not so) sideeffect of people actually benefitting from changing religion to the one which is the least common in their country.
Also, only some countries seem to be effected by this to begin with, which makes it even more strange.

Absolutely correct. When I told this to Johan long ago, he introduced the new 'investment in stability penalty' for every province not belonging to the state religion. This doesn´t solve the proneness-to-rebellion problem, though. It´s strange to see, that based on the same amount of tolerance, e.g. Turkey´s orthodox provinces are always much less prone to rebellion than the sunni ones. (This also forestalls the emergence of Greece in our IGC btw.).
I think this could be adjusted easily and such an adjustion would greatly improve gameplay. I only hope Johan will eventually make up his mind about that issue ...

Vassalisations clearly need a fix in the next patch. Im just back from our multiplayer game where I'm playing Sweden, in an alliance with Denmark and Hansan. Then Russia (player) simply sneaks up with some diplomats and vassalises both of my allies!! And I'm 100% sure that the alliance hadn't expired when they got vassalised.
