I've got the only two planets in it. Apart from that there's a structure which I can't occupy. But I still can't end the war until I occupy all of it. What do I have to do here?

Because you are at war with a federation maybe? Game thinks you want to vassalize all the empires, which you don’t have all occupied.
Make a claim on that system, settle status quo, and spit out a sector vassal.

But I just wanted to take that system. Anyway they're all occupied (that empire).

The problem is, then my main wargoal (to vassalise Gorf) would become impossible. They won't accept any peace unless I've taken all my claims.
Vassalise one of their nations and just take a bunch of land (and space and sea and air) apart from that (they attacked me)
If Xraneax is also occupied, then my guess is that the megastructure is interfering with your peace terms. Worth logging a bug.
Edit: Even if that was resolved though, you'd still need to occupy a lot more of the participants in the war to enforce that peace.

Does it have to be that tag? Or are you ok with a new tag being formed as your vassal?
Well, I mean I could, but I would have to conquer every one of their worlds, and the war's already been going on for 35 years soo...
This is where "War Goal: Dissolve Federation" would come in really handy.

Actually, the weird thing is, at some point during the war the federation completely split up, but for some reason they are still fighting together.
No, you don’t have to conquer all their worlds.
Claim every system you want to directly control… then status quo peace. ALL systems you fully occupy but have no claim on; will form a new tag matching your ethics, and be a new vassal of yours.
