There is a slight problem with the initial 1066 scenario setup. There are many placeholder unhistorical counts who are married to a woman with the same dynasty name as them. This results in a higher chance of inbred children born in the first generation of the scenario, since the parents' dynasty is the same (even though they are not related). Start the 1066 scenario and play for a few years, you'll start seeing some inbred children in the courts of various counts.

Solution IMO is to remove all starting marriages for placeholder counts. They'll look for a wife anyway, and will probably get married to a woman from another court with a different dynasty.

This feature must be corrected, really. Playing as count of Bern, I had several inbred sons, so I was forced to kill my wife and get another one, with another family name...

Eventually that may be possible, but right now there wouldn't be enough unmarried women of age.
 
Another solution is to make up a family surname "the Commoner", and apply it to all the generic wives. So if you're married to Elisa the Commoner, you won't get any inbred penalties. Voila!
