That should work fine, since the extractor doesn't need to be placed directly on the resource. It has it's own, small radius of effect so you can place the extractor inside the radius of the dome.

Your metal extractors will be able to mine those two resource nodes because they have a small zone where they work.

So you can put them in the dome zone.

Your extractors need to be near deposits, not domes.
And deposit is actually is (exactly) one of the cells under deposit icon.
In your case you can safely put up to three extractors near each deposit.
