If you salvage a VLAR 300 from a Dragon, can you use that fusion engine and put it onto an Atlas?

Would it be easier or harder than say swapping engines on a Banshee

Theoretically not too hard. It's litereally the same make and model for both mechs so there should be minimum modification needed. Now installing fusion engines is not really the same as popping a new engine into you car, but if your going to engine swap, like for like is the best way to go.

If we're doing this according to TT rules you cannot take a X rated engine (eg 300) for Y tonnage 'mech (say 60t) and put it in another Z tonnage 'mech (a 100t in this case). they are technically different, even though the rated engine is the same and weighs the same, its cost is not the same.

You can however take a 300 rated engine in a vehicle that is 60t, and put it in a dragon, because the rating, tonnage of donor, tonnage of recipient, and costs of the engines are the same.

So the Banshee engine swap is easier because it's actually doable in the rules.

From an in-world perspective, the same "engine" producing the same amount of power shouldn't change based on what mech or vehicle it's used in.

If a 300-rated engine changes in cost based on what mech it's used in, that's a game consideration, not really an "in fiction" consideration.

Which rulebook introduced that? Not saying you wrong, just never saw that rule. According to the fluff the VLAR 300 in the Atlas is the same design as the VLAR 300 in the Marauder. I remember a rule that different makes of the same engine (a VLAR 300 vs Manatwist 300) significantly increased the repair roll for the techs

Tech Manual. Okay technically cost doesn't matter, but cost is part of the reason why this is the way it is. It's so you can't buy a lot of super cheap engines (say a 300 for a 50t 'mech) and put them in 'mechs with more expensive engines (like a 100t 'mech). Brand of engine doesn't matter.

A question asked on the TT boards, and given an official answer.

Correct. It is to prevent abuse of the construction/customization rules.
