AI empires (and AI members of Federations) are able to merge fleets together over the command capacity, even if the Federation Fleet is currently controlled by the player.
This results in Federation fleets primarily made of corvettes upwards of 500 fleet capacity large, and the AI can also merge their own fleets together in order to exceed fleet capacity.
Additionally, AI apparently cannot determine what ships to build if the Federation Fleet is controlled by the player, resulting in a very large corvette swarm and a lot of lag.
I have experienced the Federation fleet bug in every game where the Federation is larger than two members. In my current game (as a Devouring Swarm) I am at war with an AI that has a single fleet of 70 naval capacity (twelve destroyers and forty six corvettes) in the year 2243; I currently have a fleet capacity of 30, and the AI doesn't have any ethics or civics that would allow such a high fleet capacity so early in the game.

EDIT: I have double checked the fleet command limit modifiers and by the looks of it 70 command limit is possible for standard empires (20 base, 10 for destroyers, 20 for Galactic Force Projection, 20 for first fleet doctrine) by 2240, it just surprised me how quickly you could get this.
