I recently started playing CK2 on Linux, because it's very annoying having to switch to Windows any time I want to play a game, and then switching back whenever I want to do anything else.

However, CK2 and other Clauswitz engine games like EUIV show an annoying quirk when alt-tabbing out of them on Linux: whenever you switch back, the game switches to windowed-mode and the cursor no longer aligns correctly with the buttons of the in-game UI. This effectively renders the game unplayable. This is extremely annoying, as I frequently tab out of the game to check the Paradox wikis.

I'm running Pop!_OS 19.10, which is essentially a glorified Ubuntu 19.10, with the proprietary NVIDIA drivers. I also tried running the game under Proton, but that seems to make things a lot more unstable anyway.
 
If it happens in all these games I guess it is likely an issue with Clausewitz itself, so there probably nothing you or I can do about it.

Does this happen regardless of whether you run th egam ein fullScreen, borderless or windowed modes?
 
I had this problem as well. Somehow it's not that often on Fedora 30 / Gnome 3.32.
But I got used to different kind of window switching - when (in Gnome) you hit Windows-key (to get windows tiles), and choose different window and then switch back to game the same way, you never hit this problem with Clausewitz games.
