Please explain your issue is in as much detail as possible.
The career score category "Faction Reputation Completion" will not count a faction score over 100. Upon Completion of the Heavy Metal Flashpoint campaign and you receive the +15 Faction reputation with everyone, the Scoring for the category will not count your positive reputation over 100 as complete. This results in an immediate loss of 10,000 points per positive faction. Before completing the flashpoint campaign I had Steiner, Davion, Marik, and Magistracy of Canopus all at 100 reputation. After the final mission, those were all increased to 115. The 115 reputation factions were no longer counted for the career score category. Any mission with the faction afterwards would restore the reputation to 100 and subsequently add the 10,000 points into the category. This is easily recoverable from, but when you only have a few days left in your career, it throws the proverbial wrench into it.

Play Career. Have Faction reputation at 100 with 1 or more factions. Complete Heavy Metal flashpoint campaign. Cry as you lose Legendary Career Score.

Were you able to finish the Career and confirm that the score was still not counted correctly?

I finished the Career by doing at least one mission with most factions that were at 115. This corrected the reputation to 100 and would then show in the Score correctly. I finished the Career with Magistracy of Canopus at 115 and no issues. Steiner, Davion, and Marik were at 100 on career finish. I was able to receive full points for the category. Attached is the reputation menu at career end.
