Please explain your issue is in as much detail as possible.
When I started the game all my saves from Career mode disappeared (the older ones from campaign are still there). Rebooting the game, Steam or the PC didn't solved the issue. By looking at my Steam user folder and at Steam cloud saves, the files from Career aren't there (can distinguish them from Campaign by date), just vanished.

I will leave it there for anyone else with the same issue but I found out what was happening. The problem was with ModTek not loading therefore not showing modded game saved files. Running the Injector again solved the issue, ModTek loads and my saved files are back.
