This must be some kind of joke, I refuse to believe it.
Returned to Stellaris and decided to get a few runs with new DLCs. Bought all of the freshest DLCs. No mods.
First run, Ironman, cloud save. I have 2 PCs, started on PC1, exited, got save 1. Then continued on PC2 - save 1 loaded, no problem, played for a few hours, exited, got save 2. Switched back to PC1 - got save 1 loaded. Immediately returned to PC2 - it now has the very same outdated save 1. Steam cloud also shows only save 1 available. Great job, guys!
I really used to like this game, so I did a second run. No funny cloud business, local only, PC1 only. Feels like MSDOS times, but OK, I can bear with it. Played 2 sessions for a few hours each, everything is great so far. Loading save today - got god darn empty galaxy glitch. Save corrupted. OK, I've seen this on forums, community even created a tool to fix supposedly fix that - nope, didn't help. I know save file is an archive, tried to unpack it - Headers error in "gamestate" file. Freaking fantastic, guys, great job. Are you aware that people pay you money for this, it's not some free indie game? This is like the worst experience I have ever had with a game, and I have played a lot of games.
Not one Paradox game more, never again. Thanks for nothing.

Your problem reads like an issue with Steam cloud sync, not the game as such. Steam only syncs cloud games up to the cloud when you exit the game, not as you play - if that process did not complete on PC2 before you loaded the save on PC1, exactly what you describe will occur.
