recently every time I've started in the Aegon's Conquest start date at least one of his sisters, if not both, end up flying off to do their own conquests elsewhere(usually for a single duchy in Essos, and then never expanding), and sometimes divorcing Aegon and taking new husbands.

has anybody else been encountering this?
 
It's because they're dragon riders. With that trait, they don't have to be male in order to go on an adventure conquest. I find by switching the game mode to "Rare" it usually prevent female Targaryen dragon riders (Who are usually your wife) from really messing with the line of succession.
 
Get with the times you CIS scum. Stop suppressing the right of your sister-wife's to have the equal opportunity to make and rule their own kingdoms.

oh I could tell, if you were legit you wouldn't have capitalized 'cis'. That gives it a sense of dignity you see, the one thing that those who use the term 'cis' unironically would never want to do.
