This has happened to me several times, though it does not always happen...I find myself saving and reloading quite a bit because of it.

I will have a rebellion, usually due to war fatigue. It will say I have defeated the rebel scum, but what actually happened is both units (mine and the rebels) will disappear.

The territory still belongs to the rebels, yet it will not let me move any soldiers into the territory to retake it.

When I click on the province, it acts as if I do not own it.

It is very frustrating, because on a game I've been playing for a long time...I was just about to annex China when several provinces in South America revolted.

In one instance, both units disappeared. But in another, I was just completely wiped out and the rebels had 51. But the rebels 'left' the province...and now I can't go back.

I'm having a nice time, so I could easily just say forget about those two provinces - but they are causing unrest nearby...

Is this part of the game? Or is it a bug and my game is now ruined?

only thing i could think of is it stays rebel controlled until you liberate it, and you generally can't send forces into enemy owned/controlled territory that are smaller than the forces in the fort
so it could be the forces you're trying to send it are not big enough to seige
try sending in an army large enough to seige
if that doesn't work, then don't know what will
 
Totally correct. The Rebels has taken the province city and your puny forces cant even siege the province successfully but are forced to run away with the tail between their legs.
Send in more troops.

You said several provinces rebelled in South America. Is the rest of your nation still connected by land to the rebellious province in question? Sometimes rebels will take over the garrison at a fortress and the province is then automatically a rebel province. If your units are disappearing it sounds like the connection to your provinces has been severed.
 
Huszics is correct based on my observations (since he did write a FAQ, you would think he'd know one or two things,right?) And damn annoying it is too, if you can't get enough troops there in time because your colonial city is new and only produces 1k at a time
