So not "tactical battles" but how does the strategic level warring work? I never played Age of Wonders, this is my first time with the "series".

I went to war with the Spacers, beat them back to their home city, defeated it ... and now I'm sitting on their city with a couple of stacks thinking: no what?

They appear to still be "in" the city (if I click on it I am talking to Spacers), it's not *my* city ala-Civilization ... we're still at war. So what am I meant to do to take over this city?

well, first off, it's not a city, it's a dwelling, second off, you might need to wait a turn to see the dwelling change to you, third off, unlike in Civ NPC factions are ACTUALLY FACTIONS, which means they can have MORE THAN ONE dwelling. So get searching, and good luck.

Spacers and all NPC factions work differently from AI civs - each faction is kind of a hive mind, so now that you're at war with spacers you'll find they have other dwellings elsewhere on the map and they're also at war with you.

So you haven't won yet, and you're kind of wasting your time - the only bonus to capturing their dwellings is that you can now annex them to a colony, which you can normally only do when you're super friendly with them later in the game. It's definitely worth annexing them, though, they give some big bonuses.

You can not really destroy a NPC faction.

If you capture their dwelling, your only option is to annex it to anearbly colony (wich has to be planned ahead) our peace out.
As long as you keep it, counter armies will spawn. And those are not weak and can spawn anywhere near your empire
