It seems stupid that when a 3 province minor just randomly declares independence that I can't annex them back into my country.

You normally can, they're hardcoded to be annexable by their former masters. It sometimes doesn't happen though; I think normally if you wait too long to declare war or if anothehr country tries to snap them up, I don't recall.
