When the HRE Vratislav Přemyslid died, his holdings were unexpectedly (for me) split between his sons, even though he never changed the succession laws (or his culture), which started as House Seniority.IMO the player should be notified in an unignorable manner in this case.
IMHO this shouldn't have happened at all, i.e. succession laws should be tied to the title instead of the realm so that the HRE title is passed to whoever is elected, while the holdings are passed according to the House Seniority.
The current system also causes the following strange (IMO) scenario: The King of Bohemia gets elected HRE, then his son isn't elected HRE; now the succession law in the Kingdom of Bohemia is different from where it was before, without any explicit actions from the player to that effect.
Steps to reproduce
Start as Duke of Bohemia in 1066 start date, check your succession law is House Seniority, get elected as the Emperor of the Holy Roman Empire, check your succession law again, which now became Confederate Partition.Game Version
