Please explain your issue is in as much detail as possible.
When the heir under Imperial Elective is not of your dynasty, the lesser titles such as counties will go back to Agnatic-Cognatic succession, regardless of your actual succession laws.

In the screenshots you can see both situations, the first one is when your Imperial heir is your son (the titles have the correct gender succession) and the second one is a not dynastic heir (the Byzantine Empire and Duchy have correctly fully Cognatic yet the counties have Agnatic-Cognatic).

Steps to reproduce the issue.
1. Change succession laws to something else than Agnatic-Cognatic

2. If your Imperial heir is from your dynasty all titles will have the correct gender succession so vote someone outside of your dynasty and you'll see how your counties go back to Agnatic-Cognatic primogeniture.
