Please explain the issue you experienced in the most condensed way possible
Capturing rebellious vassals removes them from faction, causing lost war-score and lost title revocation reasons.
Please explain how to reproduce the issue
Have a rebellious faction declare a war against you, be it independence, liberty, claimant, etc.. If you capture one of the rebellious vassals, they will be kicked out of the faction. Any holdings of theirs that you occupy are no longer occupied, therefore you will lose any war-score you got from capturing those holdings. They will then be in your prison, but you will have no title revocation reasons on them, so you cannot properly punish these rebellious vassals.
Is there anything else you think could help us identify/replicate the issue?
I believe this happens because vassals who are in prison are not allowed to be a part of a faction, so when you capture a vassal who has risen up against you, it kicks them out of the faction and removes them from the war. This whole system was handled a lot smoother in CK2.
I have attached a screenshot of the aftermath. (There also seems to be a visual bug where the holding, Slesvig, still appears as though it is occupied on the map, but it is not providing any war-score.)
