Please explain the issue you experienced in the most condensed way possible
The pope calls for a crusade on the kingdom of Bulgaria even though it is already in my empire and ruled by a catholic ruler which is my vassal and only one duchy in the kingdom is held by the Hostile ruler of an evil faith. I have let the scenario play out different ways and this is how it goes. If I participate in the crusade or just donate gold the crusade is won and my vassal becomes independent. If I revoke my vassal's kingdom title the crusade for Bulgaria still happens even though I hold the title myself but the crusade ends with some of the neighboring territory taken from the kingdom of Serbia and given to the crusader victor and a new kingdom called Crusader Bulgaria is formed.

I've played through this save and taken a closer look at the details surrounding this issue. From what I can see there are two distinct problems, the first is the declaration of war on a title within your empire; the second is that your vassal becomes independent upon conclusion of the war.

-The first issue, while it seems odd at first look, is working as intended. The holy war is declared based on de-jure titles within a kingdom. Therefore the pope is justified in declaring a war for territories within the de-jure kingdom of Bulgaria, as long as the ruler of any individual county is of a hostile faith.

-The second issue is where the bug may lie, as there does not seem to be a reason for your King vassal to become independent simply because he gained a new county.

I have added this to our bug tracker and we will investigate further to see if there is any unintended behaviour.
