I read the manual and have hunted around the site, FAQ's etc. Might have missed it somewhere, but can someone tell me specifically how a nation's annual colonist supply is calculated?

Saw that it has something to do with coastal home provinces and religion...anything else?

Check again under the section that describes the religions.

And a small clarification:
The first ship yard (?) gives you +1 collonist yearly, however further ship yards don't give more.
 
How do the number of home coastal provinces impact on the calculation? Does this mean if I am landlocked country and I annex coastal provinces that I will now begin to receive extra colonists? I there a minimum number of coastal provinces required, or does it have to satisfy a certain percentage of your total number of home provinces? I guess my real question is... when I play Bohemia is there any realistic expectation that I may someday establish a colony overseas?
