Ok, so I found the command to run the game windowed, "-windowed" but is there one to keep the game running when its not focussed?

You can find the console commands directly in the EIC program data file ...\East India Company\Config\keybinds.txt.
Be careful not to change the file accidentally. Make a copy of it to your word processor file directory, edit it a bit, and print out a nice list!
