So I gave my brother 3 bishop and 1 archbishop title. That's all nice and dandy. However, when I check up on him a few years later he somehow transferred those titles to Duke/Count titles. How is this possible? Can they just stop being a bishopric?

Not unless his liege (I guess that would be you in this case) revokes all the titles and re-grants them as feudal titles.

Well I'm absolutely certain that I gave him bishoprics;
I didn't revoke his titles either. I am playing with DVIP though. Is there an event in there that can change bishoprics to duchies or something?

Not that I am aware of, though I am playing on an older version of that mod, so I am not sure what Jord might have done with it since then. But I doubt it. Did Edwy turn it into a feudal realm, or was he somehow inherited by a son?
That's very strange indeed ! But can't you just change it back into bishoprics by editing your savegame file ?
He rebelled a few years later and now he's a Marshal in a county somewhere near the holy land 
Every now and then one of my bishoprics gets an islamic ruler. Not sure how that happens, or if it's a DVIP thing.
Had this happen in my game, too. The brother/bishop had inherited a count title that I didn't grant, and from that point, he was a count.
