Denmark was called into war with me and is attacking, but they don't have a shield face at the bottom of my screen and the tooltips with them in the negotiating screen claims we are not at war. There is no way I can try to negotiate a peace treaty with them under these circumstances.

I tried to upload a zipped save game, but it exceeded my upload quota for your forum. I don't know how to replicate the bug, other than describe the conditions that were present when it appeared: my queen was excommunicated and then several vassals rebelled and there was a big civil war. One of the vassals called Denmark into the war, and then joined against me, but they don't show up as a war enemy. I can fight them, though, and they appear as red in the tooltip above their army. They might have had a neutral army in my kingdom when they were called to war, which might be a factor.

Its normal for an ally called into a war not to appear separately in the war display. If you click on the vassal that called them you'll see them listed. You can't negotiate a separate peace with the allies of your enemies, only with the primary leader of the war.
