For a month now, a friend of mine and I have tried to play together, but it says that we have different versions of the game. I have already checked if we had any mods that would not let us play, we have the same version of the game. We even uninstalled and re-installed it all again, but it doesn't seem to work. I have the Epic Store version, he has the Steam version. So what is happening exactly?

Your friend needs to opt into the Crossplay version when playing non-Steam users. On game launch he gets a little menu he can choose that from.
We did that already and it suprisingly didn't work. But I deleated all of my EU4 documents, and it seems it did the trick. Thanks for the response anyway.
