Yep, loading it with no mods and not getting the expected checksum...

When the game is installed, there is no subdirectories for mod or savegames in the "my documents/crusader kings II" folder at all. A copy them in (creating the subdirectories) and the game recognizes the mods and the savegames, but with different checksum... I must be doing something wrong...
Just making sure;

you deinstalled the game.
you verified that the install folder is now completely empty.
you reinstalled the game (through steam?), and the checksum is now not XJSG?

Any folders in my documents should not affect the checksum, unless you run a mod FROM there, (or unless you install in my documents)
 
I have the gamersgate version. I did all those steps and got the XJSG checksum, but when I copy the savegames and the mods subfolders to my docmuunets, it changes the checksum...

could you zip up the folder(s) that you are copying there, if it's not too big, or alternatively attach a screenshot of how the copy to my documents looks (ie. a directory tree)
