Playing as Macedon i currently have three integrated cultures. One of those cultures is a lot smaller than another culture group in my empire and i was thinking of un-intergrating the smaller one for the larger one.

Is this a good idea or would it cause more problems that it would be worth?

It is a very good idea, specially if they have less citizens and nobles as research efficiency is research points divided by integrated pops.

You want to integrate cultures that give you access to other military traditions and more troops for your levies (only integrated non slaves pops are levied). But you want to keep your research efficiency high to keep up with inventions, between 80-150% is optimal until you get advanced year penalty.

In my opinion there are four reasons to integrate a culture:
1) You want more troops in the early game (integrating Etruscan as Rome, or Cretan as Sparta), or you integrate one of the larger cultures in the game to fill out legions late game.
2) You want to prevent unrest in a specific area.
3) You need to fill out uncolonized land and don't have integrated pops nearby.
4) Roleplay (Integrate Egyptian cultures as the Ptolemies so that Macedonian stays a minority).

Especially regarding point #3 there's no harm in giving a culture the boot once they've served their purpose. They'll be mad for a time but if it's a small minority it's no harm done.

I suspect there is a bug with levies and integrated cultures. I integrated Crete as Sicily and my sicilian capital region levies became 75% archers. Just something to consider.
 
The reasons why I integrate cultures is to avoid rebellions and, yeah, to roleplay. From that perspective, unintegrating a small culture for a larger one is a wise move because the larger culture can raise more soldiers for a potential revolt. Also, yeah, you want more soldiers.

I can think of a Fifth reason.
If you play as the Romans Integrating the Messapian's unlocks the Greek traditions for you. Provided you have fulfilled the full set of requirements.
If you read through the Greek traditions then Integrating another culture opens another set of traditions for you.
I integrate the Messapian's first.
