I am having an issue with my custom empires not being saved and being overwritten with my existing saved empire. I have tried deleting all these old empires closing Stellaris then reopening only for the exact same empires to return and any saved new ones to be lost. So far I have tried the following things.
1. Verifying file integrity
2. Uninstalling and reinstalling
3. I have tried disabling and re-enabling cloud save
 
The folder they are store in, is also where game settings changes and local saves are written. Do those two functions work okay?

If not probably you have an antivirus being over-enthusiastic. Make sure stellaris.exe is in all its exceptions lists.
