So, I was playing a sub-optimal game being cloners. I was happily cloning the heck out of my species. Then, I'm at war, and suddenly all my cloning vats disappear from every world and I can't even rebuild them. I'm also getting new techs I've never seen before.

Quite strange. Anyone have an idea why?

Vanilla. Maybe is related to 3.6 going live. No idea.
3.6 changed the requirement of Clone Vats from an Ascension Perk to a Tradition.
If you load a 3.5 save into 3.6, the game notices that you don't have that Tradition and removes the buildings.

It's generally not a good idea to keep playing a save file between major versions of the game. Either start a new game, or roll back via to roll back the game via the Steam Beta System (if you bought the game there).

If by this you mean that you started the game on 3.5 and then didn't stay on 3.5... look, I'm sorry, at least read the post announcing new versions (if you can't be bothered to read the actual patch notes, which will make incompatibilities pretty obvious). It is almost never the case that either major or minor version differences (in the sense of major.minor.patch versioning) are straightforwardly save-compatible, and the devs note it on the rare occasion that they are. Patch versions are almost always compatible within their minor version (although even there you might encounter glitches, so read the announcement anyhow).

If you still have a save made from 3.5 and not overwritten in 3.6, roll back your Stellaris version to 3.5 to keep playing it. Otherwise, sorry, the best you can hope for is that the game is technically still playable even though a bunch of stuff won't work and your economy will be whack and your ship designs will be illegal.

This is a fair assessment. The comment below yours is excessively harsh imho. I don't live-breathe-die Stellaris. Its a fun distraction when I have some free time. And yeah, I've been burned on games flipping across lines going back to the first patches on 1.0. I come and go with playing this game. Most of the time in the past, the save games are simply listed as "unusable" and so, I knew I had to move on. The changes from 3.5 to 3.6 seem significant enough to have them not work at all. But, it loaded and i didn't notice.....so, I asked a dumbish question.

So, I started a new game and I think I like the changes. Though, I would still occasionally like to have the chance to use warp drive rather than the lanes....perhaps I need to use steam to roll back to 1.X then....if thats even possible.

It just happened to me. Game auto-updated to 4.0.11 today and all my Clone Vats disappeared. ¬¬

I rolled it back to 4.0.10, loaded an older save and the issue of the vanishing Clone Vats did not happen.
