Civil wars still can result in two same clans (in my case Kono). If the leader of the rebelling side in the civil war dies his successor becomes the same clan (savegame kill 4109 (Nine-Kono Chikayasu) results in two Kono clans (they are still in civil war though, so hopefully not a big issue).
