Been playing CK2 for a while but just picked up the GOT mod. I decided to start with Aegon's conquest, but from scanning reddit/the forums it sounds like they may not be functioning properly. They do help quite a bit in combat, but is there still a set of decisions that are supposed to be available to use them in sieges on on the field?

For me they are working. you have decisions for using them in battle or siege like ever

When you are engaged in a battle or a siege and your dragon rider is leading the army and the dragon is not currently injured, you will be notified of "important descions available" which will be the option to use the dragon in the battle or siege.
