That is probably because HoI is set to run at a different resolution and/or refresh rate than your desktop.
Your monitor probably stores settings for a number of different resolutions (I know mine does ) and for each of those resolutions you need to tweak your monitor settings for optimal result.
Normally you need to do this only once for each resolution/refresh rate combination, as long as you don't change video boards.
This happens with Matrox G550 too... just turn the second screen off when playing.
But it would kick as if HOI had support for two monitors.
Like being able to have two map-locations open at the same time to watch the battles.

That won't happen in the forseeable future. DirectX has no support for more than one monitor, and currently there are no (publicly announced, anyway ) plans to add it in a future release.
