The title says it.

I'm not sure that the Japan alliance is the issue. As Germany, I'm also allied with Turkey, Yug, and Hungary.

First, the Danzig event didn't fire, so I fired it 9/1/39. On 9/2, US isolationism was still high - 94 belligerence needed, and no alliances allowed - but nonetheless, on 9/3 they join the allies. They weren't guaranteeing the independence of anyone relevant.

I can acceptall a peace, but I'm a little irked it happened in the first place. Anyone know why?

Edit: I went back and did an acceptall non-agression pact with the US, but they joined the Allies anyway, and Japan immediately DoWed them. WTF?

Are you sure about the sequence of the U.S joining the allies and the Japanese DOW. I've noticed that the Japanese can feel big for their britches when allied to Germany and tend to DOW the U.S. at exactly the wrong time - which 99 times out of a hundred leads to the U.S. joining the allies. I set my notifications to include all events for other players. You might also check the game history and see what happened first. If it's not that, then sorry, I don't know.
