This is something I've noticed, but it's not so easy to reproduce.
Playing VV2.1

Countries that loose a lot of provinces at the same time may get an unnaturaly high research boost. I'm not talking about their research getting more efficient (as it usually is for smaller countries), I'm talking about a one-time boost sending them several levels above everyone else.

My guess is that there is a calculation somewhere that divides the total research done in all the provinces by the number of provinces and in some cases only one value gets adjusted. So a country of 20 provinces that lost 19 of them in one go COULD in some cases get 20 times too much research (the total research of 20 provinces gets divided by 1...)

I noticed this also, but it has happened to me during civil war. I have had three of them and had a huge research jump each time.

Thats exactly what are the CWs good for, they help you to get rid of abundant population temporaly, thus lowering the Tech RP Cost thus causing the tech progress jump.
 
The problem with this is that it also caused a lot of war exhaustion which led to my ruler's popularity to plummet, which led to my generals and governors loyalties to plummet, which led to another civil war. A nasty downward spiral that I haven't figured out how to stop yet.
