The best example is every time I do the A Clash of Kings scenario, however things like this apply to other megawars I have been in. As Robb it is now impossible to get allies against the Lannisters unless you convert to the Faith of the Seven due to the "Will not go to war against a member of the faith" mechanic. No matter what their opinion of the Lannisters/Baratheons is. In previous versions of the game I could marry Margaery or Arianna and get the Reach or the Dorne to join as an ally. That doesn't work anymore. The faith mechanic overpowers every other factor when determining wars or alliances, to where if I start the game from before the war the Riverlands won't even join me. I get the mechanic in general but I don't get it overpowering everything else.

There is also this whole "infidel" thing, which prevents anyone from Westeros marrying anyone from Essos. And while in lore Targaryens married people from Free Cities to keep their Valyrian blood as pure as possible when there were no suitable Targaryens or Velaryons, it is not possible in this game. IMO, this should only apply to zealous characters, not to everyone. I mean, you can have cynical duke tier lord, who is not willing to be ally with the most powerful dynasty in the world, just because they believe in different gods.

You can have infidel marriages if they are on your court.

There is actually sub-mod for that (I found out about it only yesterday), which allows you to marry anyone and allies of different religion will also come to your help. Although you can´t invite them to your court, because they still consider you to be infidel.

Oooh what sub mod? And is it updated for this version?
 
It's all defined in the 00_religions.txt, isn't it? there's an intermarry tag that allows you to marry those of other religions. I'm not sure if it'd work for all purposes, though.
