What always bugged me was that the "bonus" idea, wasn't really a bonus. It was just an extension of the last idea in the idea group. So I thought that you could allow people to choose any idea from the idea group and give them the bonus after taking all of them. For example you could unlock the religious idea group and take "Divine Supremacy" first instead of "Deus Vult". That way a "bonus" would actually be a bonus. I'm not sure if this should be allowed with national ideas though.

Indeed, what Wiz says is an understatement. If you think about the progression of the groups, you can see that their utility and how fast you access them is part of their design. Getting stuff like QFTNW, divine supremacy, overseas expansion (lol), extra 50% FL would be pretty crazy, as would a few choices in innovative. This would also let players do silliness like taking shock instantly from both aristocratic and offensive and creating a scenario where in MP everyone would do that to avoid getting spanked by 4-6 shock generals running around all over the place.
 
If you want the bonus to be a bonus, another idea might be when you finish the idea group you have a choice between 3 bonus options. This would clearly make the "bonus" different from the last option in the tree, and give a little more variance and personalization to the idea tree.
