I have the most up-to-date version of Armageddon, 1.2 VBLV, but I'm still getting Ghost Fleets. UK has about 1400 fleets in Scapa Flow. . .

So what's the deal? A bad patch process? Or is this problem still not fixed yet?
 
1.2 didn`t fully eliminate ghost fleets, you just get less of them.

9) ghost fleet proliferation problem not entirely fixed. (CAN ONLY BE FIXED BY PI). Unattached naval brigades in production queue intended for deployed ships that are subsequently sunk generate ghost fleets on a daily basis. This is only partially offset by the automatic elmination of one ghost fleet per day and the assignment of the offending naval bridage(s) to the next ship produced. Blue Emu suggests a complete fix would be to restrict AI naval brigade production only to ships added to the production queue, and not allow the production of spare brigades to be attached to already deployed ships (that might be sunk before the brigade is produced). This might also require editting the .inc files to have all starting ships already equipped with naval brigades.

So if I understand correctly, so long as there are no Naval Brigades in the deployment pool the AI will not create ghost fleets? And every day the AI gets rid of one ghost fleet?

Aside from going into the HOI editor and clicking delete 2300 times (for Britain alone), I'm out of luck. What ever happened to that Save Game Ghost Fleet Remover? The website is down. Anyway someone could upload it to RapidShare or something?
 
Ghost fleet remover is made by PackMan. You could PM him, but he hasn't been logged in since August 2008.
